Plant an apple seed and you will grow an apple tree. That part is true. What the seed catalog and the nursery tag won—t tell you is that the tree you grow will produce a fruit variety nobody has ever tasted before—because it is genetically unique. It might be excellent. Why Fruit Tree Seeds Rarely Produce the Parent Variety
Fruit trees are highly heterozygous—they carry two different versions of nearly every gene. When a tree flowers, it shuffles that genetic deck through sexual reproduction, producing seeds that are each a new genetic combination. Plant a Honeycrisp seed and the resulting tree might have Honeycrisp’s genes for sweetness, or it might express none of them. There is no way to know without growing it out to fruiting age.

The exception is a mechanism called polyembryony: some seeds contain multiple embryos, most of which develop from maternal tissue rather than fertilized egg cells. Peaches deserve particular attention. A seedling grown from an open-pollinated named peach variety has a reasonable chance of producing edible, even good fruit. The species carries less genetic diversity than apples, and many quality traits are less dominant. Gardeners in USDA Zones 5–9 who want a fruiting peach and do not mind some variation often find peach seedlings a worthwhile experiment. What Doesn’t Work: Apples, Pears, and Most Cherries
The genetic randomness in apples is extreme enough to have its own term: “heterosis reversal” in seedlings. Taste trials of apple seedlings consistently find that the vast majority produce small, astringent, or otherwise unpalatable fruit. That is not a reason to avoid apple seeds altogether—apple seedlings make excellent rootstocks, and the history of American apple culture is built on chance seedlings that turned out exceptional (Cox’s Orange Pippin, for instance). But growing an apple from seed with the expectation of matching a named variety is an exercise in frustration.

The Stratification Protocol: Getting Temperate Fruit Tree Seeds to Germinate

Most temperate fruit tree seeds will not germinate without cold stratification—a period of sustained cold and moisture that breaks dormancy. This mimics the conditions seeds experience when they fall in autumn and sit in the soil through winter. Skip it and the seeds either fail to germinate or germinate sporadically months later.
Step 1: Clean the seed. Remove all fruit flesh from the seed. Residual sugars promote mold. Fruiting times from seed are significantly longer than from grafted trees because the seedling must complete its juvenile phase—a stage of vegetative growth during which the plant is physiologically incapable of producing flowers regardless of age, size, or care.

1. Rootstock production. Growing your own rootstocks from seed is genuinely practical for experienced home orchardists. Apple seedling rootstocks (referred to as “seedling stocks”) produce larger, more drought-resilient trees than dwarfing rootstocks and are well-suited to permanent orchard plantings on good soils. Grow apple seeds, select the most vigorous seedlings after one year, and graft your preferred variety onto them the following spring.
2. Citrus propagation. Citrus seeds are among the most reliable of any fruit tree. If you have a Meyer lemon or key lime tree with excellent flavour, save seed from its fruit and germinate immediately. Select the seedlings that germinated fastest and show the most vigorous growth—these are most likely to be nucellar clones.
